You wouldn’t be hard rejected just because of some file structure. It is more likely that your design is just not good enough.
Hard to judge without seeing the whole screenshot, but it doesn’t look good enough to me. Logo doesn’t fit the design, the section under the main banner looks completely off alignment/whitespace wise. What exactly is the “All Menu” is supposed to mean? Shouldn’t it be just a “Menu”? It was almost definitely hard rejected based on the quality not some file structure.
