I bought three licenses for the Salient theme and have already used it on one website. In the downloads section there are three available downloads. I don’t know which one I have already used and which 2 are unused. Does this matter? Can I download any of them as long as I only use it on three sites?

You can download and update the theme as you wish, it should be fine.
Yes, as long as you’ve purchased three licenses, you can use the theme on up to three separate sites, regardless of which download link you use. The files are the same, so it doesn’t matter which one you click to download. The important part is keeping track of where each license is applied in case you need to verify it later.
