Help upgrading from Infocus 3.1 to Infocus 3.9

We are trying to upgrade one of our client sites from InFocus 3.1 to InFocus 3.9. When we do the upgrade, none of the 3.1 configuration comes through. Looking at the configuration page for Infocus, in admin, all the content is empty, waiting to be set.

Do you have any guidelines on how to smoothly upgrade a site from InFocus 3.1 to InFocus 3.9?

Any documentation would be much appreciated.
